Will not shut off

I hope someone can help. I have a gs250 and can jump start it with a car battery but a new good motorcycle battery will not start it. Now the strange thing. If I jump start it it will not shut off with the key or switch. The stator was replaced and I am not sure what to do now. Should I be reading voltage from the rectifier to the pos. battery cable without the battery hooked up? Thank you.

Don't ever run the engine with the battery disconnected. I don't know whats wrong with your bike but the cutout switches in the clutch lever and side stand should cut the engine straight away.  Hope this helps.
